One Day Boston Trip from New Haven

I am planning for a day trip from Yale University, CT to Boston with my kid on November 19th. We are in New Haven for a tournament and the kid (14 yrs) has one day off on 19th. We need to come back same day. Need valuable guidance -

1. Mode of transport from New Haven to Boston and back, FlixBus/Greyhound seems to be the cheapest.

2. We would like to see Harvard Univ.and MIT, along with may be Freedom Trail. Don't have time to cover much.

Please guide regarding the mode of transport in the Boston, how to sequence the sights, so that we can be back in New Haven by late evening.
